Favorites on Curse-Gaming:
Advanced Tradeskill Window - Expands the tradeskill windows and allows filtering of patterns and recipes, and queuing of multiple items.
Atlas - Contains maps of instances, as well as links to loot dropped by the bosses within.
Auctioneer - The auction mod.
DebuffFilter - Allows you to track specific buffs and debuffs on your target in a separate window. I mostly use it to ensure Mangle is on my target for raids.
EquipCompare - Y'know that 'currently equipped' tooltip that you get when at vendors, to compare the item you've moused over to the item you're using? This does that for you all the time.
Examiner - Does what SuperInspect used to -- enhanced inspect window.
ItemRack - All-time favorite mod -- allows you to swap equipment easily through a customizable equipment bar, or by selecting from predefined outfits. Also responds to events, so it will auto-equip riding gear when mounted, etc.
JIM's Cooldown Pulse - When a cooldown for a skill or item ends, this mod flashes its icon in the middle of the screen, accompanied by an audio cue, to alert you.
SW_Stats - Now the standard damage meter. It's got a bit of a learning curve, but it's very configurable/powerful.

Ace Mods

I run a lot of Ace Mods, and I install them each separately (the "without Externals" option in the WowAce Updater (WAU) program), so at last count, I have 120 - 200 Ace mods and libraries installed. Most of these are simply libraries that support the main mods that I actually care about, though:
Aloft - Configures the health bars you see over your targets by hitting 'V' -- allowing you to add health numbers, threat bars, and other stuff.
AutoBar - An intelligent bar for consumables and mounts.
BanzaiAlert - Flashes your screen red and plays an audio cue when you get aggro or are targeted by your target, in either PvE or PvP.
Bartender3 - New bar mod from the Bartender folks. Very simple, easy to set up, yet also very configurable.
BigWigs - Boss mods plug-in for oRA2.
Capping - A timer mod for BGs -- lets you know how long until a node is captured, or how long the game will go, given the current nodes captured in AB.
Cartographer - A map mod that gives Atlas and Gatherer features, among other things.
Cosplay - Very simple mod that adds an 'Undress' button to your dressing room window -- aside from the obvious (OMG! Nakid!), it's handy if you want to try on something that is currently obscured by another piece of clothing -- e.g. lets you try on and see pants, when your character is wearing a robe.
CowTip - Enhanced tool tip mod. Very configurable and totally awesome.
FuBar - A panel mod similar to (and far superior to) TitanPanel.
- ClockFu - Clock plug-in for FuBar.
- DurabilityFu - Item durability plug-in for FuBar.
- ExperienceFu - XP plug-in for FuBar that calculates and displays various stats for leveling (experience gained this sesseion, time to level, amount of rested, etc.).
- HonorFu - Honour plug-in for FuBar.
- MoneyFu - Plug-in that tracks and displays money for current character and other characters.
- NameToggleFu - A handy toggle for FuBar that turns names on and off.
- Prat_FuBar2 - Prat plug-in for FuBar.
- VolumeFu - Volume plug-in for FuBar.
IceHUD - Puts a HUD (Heads-up display) around your character, with info like health, mana (or whatever your second bar is), target's health and mana, target's target, and other handy info.
MobHealth - Estimates your target's HP with fairly decent accuracy.
Omen - New threat meter with similar functionality to KTM, but with extras like per-target threat tracking and far, far less resource hogging.
oRA2 - A raid mod that is similar to (and quite nicely replaces) CT_RaidAssist, when used in conjunction with a few additional mods.
Parrot - Ace scrolling combat text mod. Much more powerful and configurable than SCT.
Prat - Mod for chat logs that does cool things like adding a timestamp, abbreviating channel names, colouring toon names according to class, and displaying their level, too.
Postal - Very simple but effective mail mod.
RatingBuster - One of my favorites, converts stats on an item like crit rating into more meaningful numbers and percentages, and will provide a comparison between the item you're looking at and the one you have currently equipped.
simpleMiniMap - Allows you to move, resize, and skin your minimap.
SeriousBuffTimers - Converts buff timer format to M:SS.
Talented - Overrides the default talent window to give all three trees in a single window, offers a template mode, and allows you to lock the trees for safety (no more accidentally spending points when your four year-old takes the helm).

KLHThreatMeter (KTM) - Raiding mod that monitors and displays raiders' threat levels -- a highly recommended mod for NitF raids. NB: This mod is soon to be superseded by a far superior Ace2 mod called Omen. I'm still running KTM for people who aren't yet running Omen.
FishingAce - Fishing mod that casts when you double-right-click, autoloots on right-click, and turns up the 'splash' sound for you.
Sanity2 - Keeps a record of everything in your inventory and bank for easy reference.
Violation - A new damage meter that provides a number of interesting statistics, but that doesn't sync with other meters as it shares deltas only (no totals). I'm just experimenting with this at the moment, not sure if it will replace SW Stats for me.

Scrolling Combat Text (SCT) - A mod that displays damage and relevant combat messages on-screen. More configurable than the new Blizz implementation.
- SpellAlert SCT - A plug-in for SCT that displays SpellAlert text messages within SCT.
SuperInspect - An inspect window that calculates spell damage, set bonuses, etc.
SW_Stats - A somewhat less-widely-used damage meter. A few people in the raid run this. Be warned, though, I frequently reset the SW Stats meter to measure things that the officers are interested in (like, who's sandbagging this week?).
TauntResist - A mod that announces (via /ra or /y) when a taunt or other high-aggro ability has been resisted, or has missed, been blocked, etc.
Tracking Information - Shows info about tracked targets in the minimap, for toons that are able to track. Mousing over player characters while tracking humanoids will reveal their faction, level, class, and guild.
ErrorMonster - Filters out the red error messages for a variety of common combat errors (out of range, target dead, not enough energy, etc.).
Flexbar2 - The new Ace-based Flexbar. A very powerful bar mod (with more setup overhead than Bartender). Not yet ready to be used, but I was such a fan of Flexbar that I continue to update and monitor progress on FB2. When it's ready, I might move from Bartender3 to FB2.
- Manufac - A tradeskill mod that allows you to access all your tradeskills from a FuBar menu. Plus it sorts them so you don't spend 15 minutes scrolling through the window.
- ToFu - A timer mod for griff flights, also plugs into FuBar.
- TopScoreFu - A FuBar plug-in that records highest damage crits, etc., like CritLine.
- MobHealth3_BlizzardFrames - Adds the target's HP to the default Blizz frames.
- Squishy - An emergency monitor plug-in for oRA2.
- Detox - Decursive plug-in for oRA2.
Rawr! - Adds the unused sound files to the /roar emote (client-side only). Kinda pointless, but still amusing.

Overview

My setup revolves around a fairly simple philosophy -- I want my UI to be clean, compact, and easy to use, while providing as much pertinent information as possible. To that end, I've dumped the default interface, with all it's extra artwork and fussy bits, in favour of a simple button grid in the lower left corner, using Bartender3. Notice that the standard shapeshifting/stance buttons have been replaced by an additional row of buttons which are bound to shifting macros.
I've kept the self frame and party frame, more or less, but added HP and mana values to the bars using CT Mod's Unit Frames add-on. I also use the CT UnitFrames Target's Target frame instead of Blizzard's weak implementation. Along the top of the screen is FuBar, which gives most of the information I like to keep handy (like time, XP, honour, rep, gold, zone, etc.). I also have an ItemRack bar showing my weapon, offhand, ranged weapon (druid idol), and trinket slots. This allows me to easily swap these items, or queue them for swapping, if I'm in combat (for the trinkets -- weapons are always swappable). I also have my right Blizz bar displayed for a few extra, non-combat spells (Gift of the Wild, Soothe Animal), and I also keep AutoBar overlaid on this bar for my consumables (although Autobar is currently broken for me).
Chat windows consist of normal chat, combat, and damage. The normal chat and combat windows are more or less default, and the damage one tracks only the damage that I do (so that, in a hectic raid, I can easily watch for strings of crits, or to ensure my cower wasn't dodged or parried). All the windows are modified via Prat, to add timestamp info and other stuff like class colours for people's names. In addition to the chat windows, info is available via Scrolling Combat Text (SCT) (and SpellAlert SCT, which adds SpellAlert messages to SCT) (SCT and SpellAlert SCT are not currently updated, so I'm having to make-do with the default scrolling text, which makes me sad).
Raid UI adds a few more windows and things. On the left side, the party interface has been replaced by a raid frame by sRaidFrames (a raid frame plug-in for oRA2). The cooldown timer and resurrection monitor are also part of sRaidFrames. I'm a huge fan of sRaidFrames, and I'd use it instead of the party interface if I could figure out how.
On the right are the tank targets provided by oRA2, and below that are the damage meters (usually just SW_Stats (which is currently not updated), but sometimes DamageMeters as well). I also usually put a default raidgroup for priests alongside the DMs so the priests are easily located for innervates.
To the left of my combat log is where KLHThreatMeter lives. I often don't bother to display it, but on fights where aggro management is important, I will. Usually.
In the middle-left of the screen, Squishy (not updated) will display the list of people who are taking damage, or those who have aggro.

EquipCompare - Y'know that 'currently equipped' tooltip that you get when at vendors, to compare the item you've moused over to the item you're using? This does that for you all the time.
FlexBagBar - I turn off my standard Blizz ActionBars, so this is a nice replacement.
FlexBar - Super-fantastic bar mod that gives you access to all 120 action slots and allows you to position them, set the visibility, and a myriad of other things. There's a bit of a learning curve, but there's almost nothing this mod can't do for you.
HealFail - Prints a message in party chat if your target is out of line-of-sight, out of range, or if you're out of mana or getting beaten on.
KombatStats - A damage meter more tailored to individual measurements -- tracks damage, crits, etc. for different attacks.
